here's my extremely unqualified opinion.
if it's making your muscles sore it's probably doing some form of damage to your muscles which in turn will make them grow.
standard squats of course will do this much better as you are adding weight and using a larger range of motion.
take MRP bars or drinks between your 3 main meals, a simple one is
-1 serve protein powder
-2 tablespoons thickened cream
-5 frozen strawberries
-2 tablespoons of flax oil
-water
as for the running and lifting every day that is a demonstation of a lack of knowledge by your coach...
