I am in pathetic shape as far as conditioning goes and I really want to improve on this but also want to continue to see gains in the weight room. If I continue to lift and eat to gain muscle mass, but just add a jog before the workout and take time to recover before lifting would that hinder muscle gains that much?

Do your conditioning work (which should be slow cardio or HIIT/GPP/both if you're that way inclined) seperate from your weights workouts - job done.

Usually I'll do 10 - 15 minutes on the treadmill or bike before I start my workout (unless it's legs day then I only do 5-10 minutes). It gets my blood flowing everywhere and gets me warmed up. I used to suffer from cramps and extreme soreness before that. Not anymore.

Yeah it's just a quick jog then walk a couple three laps to cool down until im rested enough to lift. Is that enough time in between to make them different sessions and if not how much down time does that require?

Just warmup 5 mins on the treadmill and take a longer walk at another time of day. I wouldn't do anything which could impede your lifting.
